Atletico were comfortable for long spells of the second half in Madrid, but a Paco Alcacer penalty after a Diego Godin foul in the 72nd minute gave Valencia hope of an unlikely point.
The hosts survived a spell of late pressure, however, to claim a hard-fought three points.
