The Blues arrived at the Stade Pierre-Mauroy boasting a 2-0 lead from the first leg but went behind through Burak Yilmaz's penalty after Jorginho's handball.
However, Christian Pulisic and Cesar Azpilicueta turned the tie on its head for the holders, who progressed to the quarter-finals 4-1 on aggregate.
The 2-1 second-leg win also saw Tuchel earn a place in the history books, as he has now claimed 32 wins from 50 Champions League games as a manager - the best record in a half-century of matches in the competition.
Only Zinedine Zidane and Pep Guardiola have also secured at least 30 wins from their first 50 Champions League games as a manager, with Zidane claiming 31 while his Catalonian counterpart amassed 30.
Chelsea will learn their quarter-final opponents on Friday morning, but they will not be able to sell tickets for the last eight due to sanctions on owner Roman Abramovich.
